Two Sets of Dishes

Why do we use two separate sets of dishes? Is it because of the prohibition of boiling a kid in it's mother’s milk?

Yes, that is basically correct. The Rabbis introduced many other prohibitions to the original one against cooking a kid in its mother's milk, to prevent even a remote possibility of one's performing a Torah prohibition. The end result is that there is a need for a complete separation between meat and milk including the dishes that they are eaten off of and the utensils that they are cooked in.
